I know that the BIAB guitar fretboard supports alternate tunings, but does it support custom tunings?

No I don't think so . . lots of installed tunings but no way to "custom" build.

You can do this with Power Tabs http://www.power-tab.net/guitar.php and then perhaps import the midi data. I'm not sure how that would look on the BIAB Fretboard. Most likely not good.
