Like Ken I feel it's mostly (but possibly not all) isolated to the presence circuit.
Someone mentioned "cleaning" the pots.
DO NOT "CLEAN" POTS!!! They6 have to be cleaned/lubed. Pots have an oil in them that keeps the elements working smoothly and protects them from corrosion.
Cleaner alone can destroy a pot - and very possibly be the cause of crackling related to an amp warming up. If cleaner was used in the past - not leaner/lubricant - the pots are likely shot and in need of replacement.
O=TOH, if they have never been treated I suggest spraying a cleaner/lubricant like Caig D5, or their F5 fader cleaner/lube. Bothe flush out contaminants and replace the old, deteriorated oil. Carbon deposits build up in untreated pots, and these often cause increased noise as the amp gets hot. It's an inexpensive bit of work that's worth a shot.
But as mentioned, if the pots were treated with straight contact cleaner or some garbage like WD-40 (which is great for garage door springs and useless on guitars!) The pot should be replaced. _________________ No chops, but great tone
